I have been trying to create a 3 layer (1 input - 2 hidden - 1 output) neural network from scratch using numpy. The output layer has only 1 neuron. I am trying to use stochastic gradient descent with mini batches. What I have done so far is as follows:

w0 is the input weights: 1025x50 (1024=input, +1 is the bias term)

layer0 is the input layer vector: an input sample (1024x1) and 1 appended to the end, making layer0 a 1025x1 vector.
layer1 is the first hidden layer vector: After calculating tanh( np.dot( w0.T, layer0)), I add 1 to the end, which results with a 51x1 vector
layer2 is the second hidden layer vector: After calculating tanh( np.dot( w1.T, layer1)), I add 1 to the end, which results with a 21x1 vector
layer3 is the output vector: tanh( np.dot( w2.T, layer2)), which is just a nunmber
trainims is the training set with size 32x32x1900, meaning 1900 32x32 images
While doing backpropagation, I omit the last rows of layer2_delta and layer1_delta, but I do not exactly know why I do it. I suppose it is because of omitting the 1 terms I append to layer1 and layer2.
When I try to run the code, it gives the following error:

I know that the dimensions should match to obtain a 1025x50 matrix and update w0, but I could not come up with a solution. Maybe I am doing backpropagation wrong, I do not know. Can anybody suggest a solution for this problem?

OK I have noticed my mistake. Previously I was doing
layer1_error = strippedlayer2delta.T * w1
which was giving a matrix, but an error must be a vector for a layer, not a matrix. Changing this line to
layer1_error = np.dot( w1, strippedlayer2delta)
fixed the shape error.
But still, can anybody check whether my implementations of stochastic gradient descent with mini batches, and backpropagation is correct or not?

I could not understand well especially how gradients were computed with regards to matrix transposes. My question is for DW2 but if you want also to discuss about the computation of the other gradients and extend my question I am open to discussion. Mathematically things seem a little bit different but this code is reliable and on github so I trust this code.

My ideas
This is not a question for a specific problem I am trying to solve. I am just trying to understand why a gradient is calculated by multiplying the layers (matrices) in a mostly backward fashion. I also didn't know subtracting y from the prediction could also give you something called a gradient.

My question is why I should decrement dscores? Why is it a derivative?
I'm by no means an expert.
But what I think that line is basically doing is decrementing the gradient vector only on the correct classes, hence making it more negative so when you once you update the weights it will help the classifier predict the right class.
I may be wrong.

For past few days I have been debugging my NN but I can't find an issue.
I've created total raw implementation of multi-layer perceptron for identifying MNIST dataset images.
Network seems to learn because after train cycle test data accuracy is above 94% accuracy. I have problem with loss function - it starts increasing after a while, when test/val accuracy reaches ~76%.
Can someone please check my forward/backprop math and tell me if my loss function is properly implemented, or suggest what might be wrong?

I managed to find the problem.
Neural Network is large so I couldn't stick everything to this question. Though if you check my Jupiter Notebook you could see implementation of my Softmax activation function and how do I use it in train cycle.
Problem with Loss miscalculation was caused by the fact my Softmax implementation worked only for ndarray dim == 1.
During training step I have put only ndarray with dim 1 to activtion function so NN learned well, but my run() function was returning wrong predictions as I have inserted whole test data to it, not only single row of it in for loop. Because of that it calculated Softmax "matrix-wise" rather than "row-wise".
This is very fast fix for it:
