I generate a 'guess' and 'answer' in two functions. How do I pass these specific results into a subsequent function that uses 'guess' and 'answer' in its argument?

Call how_many(generate_secret(), generate_guess()). If the answer isn't supposed to change, try doing this:
secret = generate_secret
while <user has not guessed the answer>
how_many(secret, generate_guess())
Also your generate_secret function is purely frightening. Try going to code review to fix up that function please; it looks very inefficient and unreadable.

I've got an auto completion function that listen on key. There is an edge case in which the given list to complete from is way too long. So I want to limit the output of possible options and ask the user whether he wants to see the whole amount of possibilities.
Let's say I have this completion function and my_list has about 4000 items.

Unfortunately this doesn't work, because there is no way calling the input() function inside the input() function. Do you guys got an idea how to implement this?
I am trying to add a very simple score function to an also very simple flashcard game and I can't make the game remember the value of the variable containing the score (it always resets it 0). The score is obviously relying on the honesty of the user (and that's fine) that has to press "Y" when guessing the word.

I am aware that right now only the positive score is implemented in the code, but I figured it would be better to proceed step by step and have that working first.
Problem
In your def add_score(), you initialise the variable to 0 every time. Also, it is a local variable, which means you can only reference it from within your function add_score(). This means that every time you exit that function, that variable is completely deleted.
Solution
You need to make that a global variable, that is, initialise it to 0 at the start of the game, and outside your function. Then inside your add_score you simply reference to the global variable and increase it without initialising it every time:

Note I skipped the irrelevant functions. However, usually changing the scope of variables like this is considered bad practice. What you should do is either have a class -- a bit overly complicated for this example -- or return a value to add from your add_score and add that value in the main loop. This would be the code:

So I have to create a program that asks the user 5 addition questions and they can type the right answer. I am very new at python and functions in general so helpful answers only please. Right now your main() is asking for an input back from the user and each time main() is called it will ask for a different number, so if you like you can do something like this:
for _ in range(5):
main()
But from the sound of it, you want to have the function main() ask all of the questions, namely - something like this:

I know its pretty complex and hard to understand O_o... but you can see that the nested if statement is not registering when you run it.

Some style tips:
Don't use list as a variable name; it's a built-in function, and you don't want to overwrite it.
Global variables are almost always a bad idea; passing data around explicitly makes it much easier to figure out where bad data is coming from, and makes functions more reusable.
camelCase is generally denigrated; use_underscores for function names instead.
You probably intended to keep going rather than break when you append the new item (or at least print something to indicate success), but the nested if statement works just fine, appends the thing to the list as specified and then the function and program terminate.

When you do:
user_input = input("Make a selection: ")
Inside the ask_user() function, you can only access user_input inside that function. It is a local variable, contained only in that scope.
If you want to access it elsewhere, you can globalise it:
global user_input
user_input = input("Make a selection: ")
I think what you were trying was to return the output and then use it. You kind of got it, but instead of ask_user(), you have to put the returned data into a variable. So:
user_input = ask_user()
THere's no need to globalise the variable (as I showed above) if you use this method.
In your menu function, change the line that says ask_user() to user_input = ask_user().
