I'm trying to match a pattern where the non word characters in the first bracket never repeat and the pattern must end with a the second set in the brackets. I just don't understand why this test case is failing:

If zero or more characters at the beginning of string match the regular expression pattern, return a corresponding MatchObject instance.
In your case '([-._]?[a-zA-Z0-9]+)*' clearly matches 'dan' part of 'dan--' hence the result is not None but a MatchObject. If you don't want it to match anything other than what's in your group put your group between ^ and $.
If you want to check that the pattern match the whole string use ^, $ anchor.

BTW, ^ is not strictly required becasue match matches only at the beginning of the string.
Try to match '--dan--'. This would indeed fail and the result of the assertion would be true.
Reason is the ?, meaning zero or one (but not two or more).
[\-\._]? is one or none of the following characters which are in the brackets, which must be followed by one or more letter or number. Anything or nothing of all of the stuff in parentheses will match nothing, as well. But, rgx.match('dan--') == None fails because you it's okay to have -- after dan since your not specifying if anything should come after [a-zA-Z0-9]+. You need anchors. If you don't mind the underscore the you could change [a-zA-Z0-9]+ to (\w|\d)+.
'^([\-\.]?[a-zA-Z0-9]+)*$'
# also matches '-underscore_dan'
'^([\-\.]?(\w|\d)+)*$'

Not quite as easy as it first appears, since there is no "not" in REs except ^ inside [ ] which only matches one character (as you found). Here is my solution:

To explain. The RE itself (I always use raw strings) matches one or more of any character (.+) but is non-greedy (?). This is captured in the first parentheses group (the brackets). That is followed by either "going" or "you" or the end-of-line ($).
subit is a function (you can call it anything within reason) which is called for each substitution. A match object is passed, from which we can retrieve the captured groups. The first group we just need the length of, since we are replacing each character with an underscore. The returned string is substituted for that matching the pattern.
Here is a one regex approach:
>>> re.sub(r'(?!going|you)\b([\S\s]+?)(\b|$)', lambda x: (x.end() - x.start())*'_', s)
'_____going_________________you_'
The idea is that when you are dealing with words and you want to exclude them or etc. you need to remember that most of the regex engines (most of them use traditional NFA) analyze the strings by characters. And here since you want to exclude two word and want to use a negative lookahead you need to define the allowed strings as words (using word boundary) and since in sub it replaces the matched patterns with it's replace string you can't just pass the _ because in that case it will replace a part like I am with 3 underscore (I, ' ', 'am' ). So you can use a function to pass as the second argument of sub and multiply the _ with length of matched string to be replace.
I only want this done at the start of the sting. Some examples (I want to replace "--" with "-"):
"--foo" -> "-foo"
"-----foo" -> "---foo"
"foo--bar" -> "foo--bar"
I can't simply use s.replace("--", "-") because of the third case. I also tried a regex, but I can't get it to work specifically with replacing pairs. I get as far as trying to replace r"^(?:(-){2})+" with r"\1", but that tries to replace the full block of dashes at the start, and I can't figure how to get it to replace only pairs within that block.
Final regex was:
re.sub(r'^(-+)\1', r'\1', "------foo--bar")
^ - match start
(-+) - match at least one -, but...
\1 - an equal number must exist outside the capture group.
and finally, replace with that number of hyphens, effectively cutting the number of hyphens in half.

Here's it all written out for anyone else who comes this way.

The pattern for re.sub() is:
re.sub(pattern, replacement, string)
therefore in this case we want to replace -- with -. HOWEVER, the issue comes when we have -- that we don't want to replace, given by some circumstances.
In this case we only want to match -- at the beginning of a string. In regular expressions for python, the ^ character, when used in the pattern string, will only match the given pattern at the beginning of the string - just what we were looking for!
Note that the ^ character behaves differently when used within square brackets.
Square brackets can be used to indicate a set of chars, so [abc] matches 'a' or 'b' or 'c'... An up-hat (^) at the start of a square-bracket set inverts it, so [^ab] means any char except 'a' or 'b'.
Getting back to what we were talking about. The parenthesis in the pattern represent a "group," this group can then be referenced with the \\1, meaning the first group. If there was a second set of parenthesis, we could then reference that sub-pattern with \\2. The extra \ is to escape the next slash. This pattern can also be written with re.sub(r'^(-+)\1', '-', foo) forcing python to interpret the string as a raw string, as denoted with the r preceding the pattern, thereby eliminating the need to escape special characters.
Now that the pattern is all set up, you just make the replacement whatever you want to replace the pattern with, and put in the string that you are searching through.

Suppose I want to find "PATTERN" in a string, where "PATTERN" could be anywhere in the string. My first try was *PATTERN*, but this generates an error saying that there is "nothing to repeat", which I can accept so I tried .*PATTERN*. This regex does however not give the expected result, see below

Your pattern matches 0 or more N characters at the end, but doesn't say anything about what comes after those N characters.
You could add $ to the pattern to anchor to the end of the input string to disallow the XX:
>>> import re
>>> re.compile(".*PATTERN*$")
<_sre.SRE_Pattern object at 0x10029fb90>
>>> import re

You may want to look into the different types of anchor. \b may also fit your needs; it matches word boundaries (so between a \w and \W class character, or between \W and \w), or you could use negative look-ahead and look-behinds to disallow other characters around your PATTERN string.
I am trying to use re.findall to find this pattern:
01-234-5678
regex:
(\b\d{2}(?P<separator>[-:\s]?)\d{2}(?P=separator)\d{3}(?P=separator)\d{3}(?:(?P=separator)\d{4})?,?\.?\b)
however, some cases have shortened to 01-234-5 instead of 01-234-0005 when the last four digits are 3 zeros followed by a non-zero digit.
Since there does't seem to be any uniformity in formatting I had to account for a few different separator characters or possibly none at all. Luckily, I have only noticed this shortening when some separator has been used...
Is it possible to use a regex conditional to check if a separator does exist (not an empty string), then also check for the shortened variation?
So, something like if separator != '': re.findall(r'(\b\d{2}(?P<separator>[-:\s]?)\d{3}(?P=separator)(\d{4}|\d{1})\.?\b)', text)
Or is my only option to include all the possibly incorrect 6 digit patterns then check for a separator with python?
If you want the last group of digits to be "either one or four digits", try:
>>> import re
>>> example = "This has one pattern that you're expecting, 01-234-5678, and another that maybe you aren't: 23:456:7"

The last part of the pattern, \d(?:\d{3})?), means one digit, optionally followed by three more (i.e. one or four). Note that you don't need to include the optional full stop or comma, they're already covered by \b.
Given that you don't want to capture the case where there is no separator and the last section is a single digit, you could deal with that case separately:
r'\b(\d{9}|\d{2}(?P<sep>[-:\s])\d{3}(?P=sep)\d(?:\d{3})?)\b'
# ^ exactly nine digits
# ^ or

It is not clear why you are using word boundaries, but I have not seen your data.
Otherwise you can shorten the entire this to this:
re.compile(r'\d{2}(?P<separator>[-:\s]?)\d{3}(?P=separator)\d{1,4}')
Note that \d{1,4} matched a string with 1, 2, 3 or 4 digits
If there is no separator, e.g. "012340008" will match the regex above as you are using [-:\s]? which matches 0 or 1 times.

I would like to extract only the last digits in the above string i.e 767980716 and I was wondering how I could achieve this using python regex.
I wanted to do something similar along the lines of:

indicating that I want to find the stuff in between (.*?) which starts with a "-" and ends at the end of string - but this returns nothing..

You can use re.match to find only the characters:
>>> import re

Alternatively, re.finditer works just as well:
>>> next(re.finditer(r'\d+$', s)).group(0)

Explanation of all regexp components:
.*? is a non-greedy match and consumes only as much as possible (a greedy match would consume everything except for the last digit).
[0-9] and \d are two different ways of capturing digits. Note that the latter also matches digits in other writing schemes, like ୪ or ൨.
Parentheses (()) make the content of the expression a group, which can be retrieved with group(1) (or 2 for the second group, 0 for the whole match).
+ means multiple entries (at least one number at the end).
$ matches only the end of the input.
Nice and simple with findall:

\d+ is used to match digit (one or more)
$ is used to match at the end of string.

And you don't need to use str function here, as s is already a string.

I have been playing around with several of these solutions, but many seem to fail if there are no numeric digits at the end of the string. The following code should work.

Try using \d+$ instead. That matches one or more numeric characters followed by the end of the string.
