numpy OpenBLAS set maximum number of threads - python

I am using numpy and my model involves intensive matrix-matrix multiplication.
To speed up, I use OpenBLAS multi-threaded library to parallelize the numpy.dot function.
My setting is as follows,
OS : CentOS 6.2 server #CPUs = 12, #MEM = 96GB

However, when I set OMP_NUM_THREADS=8.... the code starts to "occasionally works".
sometimes it works, sometimes it does not even run and and gives me core dumps.
when OMP_NUM_THREADS > 10. the code seems to break all the time..
I am wondering what is happening here ? Is there something like a MAXIMUM number threads that each process can use ? Can I raise that limit, given that I have 12 CPUs in my machine ?

Firstly, I don't really understand what you mean by 'OpenBLAS + IntelMKL'. Both of those are BLAS libraries, and numpy should only link to one of them at runtime. You should probably check which of these two numpy is actually using. You can do this by calling:
$ ldd <path-to-site-packages>/numpy/core/_dotblas.so
Update: numpy/core/_dotblas.so was removed in numpy v1.10, but you can check the linkage of numpy/core/multiarray.so instead.
For example, I link against OpenBLAS:

If you are indeed linking against OpenBLAS, did you build it from source? If you did, you should see that in the Makefile.rule there is a commented option:

By default OpenBLAS will try to set the maximum number of threads to use automatically, but you could try uncommenting and editing this line yourself if it is not detecting this correctly.
Also, bear in mind that you will probably see diminishing returns in terms of performance from using more threads. Unless your arrays are very large it is unlikely that using more than 6 threads will give much of a performance boost because of the increased overhead involved in thread creation and management.

Why does a call to torch.tensor inside of apply_async fail to complete (seems to block execution)?

I'm trying to understand why the following simple example doesn't successfully complete execution and seems to get stuck on the first line of really_simple_func (on Ubuntu machines, but not Windows). The code is:

I have torch 1.11.0 installed, numpy 1.22.3 and have tried both CPU and GPU versions of Torch. When I run this code on two different Ubuntu machines, I get the following output:
Run brief starting
just before job.get()
However, the code never successfully completes (doesn't print the "Run brief completed" line). (It does complete on a third Windows box).
On the Ubuntu machines, if I delete the line with the comment "#DELETE THIS LINE TO MAKE IT WORK" the execution DOES complete, printing the final line as expected. Similarly, if I leave the line defining temp_val in but delete the line with the comment "This is the line that blocks" it will also complete. Moreover, if I reduce the size of the temp_val tensor (say from 400000 to 4000) it will also complete successfully. Finally, it is worth noting that while I can reproduce this behaviour on two different Ubuntu machines, this code does actually complete on my Windows machine - though, as far as I can tell, the versions of key packages, such as torch, are the same.
I don't understand this behaviour. I suspect it is something to do with the way torch allocates memory or stores information. I've tried calling del temp_val to free up memory, but that doesn't seem to fix things. It seems to me that the async call to t.tensor within really_simple_func is stopped from completing if there has already been a call to t.tensor in the main code block, creating a sufficiently large tensor.
I don't understand why this is happening, or even if that is the correct explanation. In any case, what would be best practice if I do need to do some tensor processing within apply_async as well as in the main thread? More generally, what is Torch waiting on when I make a call to t.tensor?
(Obviously, this is just the simplest version of the real code I'm trying to get to work that reproduced this issue. I realise that calling mp.Pool with only one process doesn't really make sense...nor, indeed, does using apply_async to call a function that returns a constant!)
Unfortunately, I cannot provide any answers to your questions.
I can, however, share experiences with seemingly the same issue. I use a Linux machine with torch 1.8.1 and numpy 1.19.2.
When I run the following code on my machine:

The first round of jobs automatically fail, and new ones are immediately started (that do not fail for some reason). The whole process never completes though, since the main process still seems to be waiting for the first failed jobs.
If I remove the lines in my code involving the repeat function, no jobs fail.
I managed to solve my issue and preserve the same results by adapting a similar solution to yours:
feats = torch.as_tensor(np.tile(features, (batch_size, 1, 1))).to(device)
I believe as_tensor works in a similar fashion to from_numpy in this case.
I only managed to find this solution thanks to your post and your proposed workaround, so thank you!
After some further exploration, here is a brief answer to my own question.
While I still don't fully understand the blocking behaviour (and would welcome any further explanation), I have just seen that the way I'm generating torch tensors from a numpy array is not correct.
In particular, instead of using torch.tensor(temp_val) where temp_val is a numpy array, I should be using torch.from_numpy(temp_val). Doing this fixes the problem.
Alternatively, I can convert temp_val into a list and then create the tensor via torch.tensor(temp_val_as_list) - which also avoids the issue.

Gio.MemoryInputStream does not free memory when closed

Running Python 3.4 on Windows 7, the close function of Gio.MemoryInputStream does not free the memory, as it should. The test code is :

This shows that on each loop, the memory used by the program increases of 10 MB, even if the close function returned True.
How is it possible to free the memory, once the Stream is closed ?
Another good solution would be to reuse the stream. But set_data or replace_data raises the following error :

I need a stream in memory in Python 3.4. I create a Pdf File with PyPDF2, and then I want to preview it with Poppler. Due to a bug in Poppler (see Has anyone been able to use poppler new_from_data in python?) I cannot use the new_from_data function and would like to use the new_from_stream function.
This is a bug in GLib’s Python bindings which can’t be trivially fixed.
Instead, you should use g_memory_input_stream_new_from_bytes(), which handles freeing memory differently, and shouldn’t suffer from the same bug.
In more detail, the bug with new_from_data() is caused by the introspection annotations, which GLib uses to allow language bindings to automatically expose all of its API, not supporting the GDestroyNotify parameter for new_from_data() which needs to be set to a non-NULL function to free the allocated memory which is passed in to the other arguments. Running your script under gdb shows that pygobject passes NULL to the GDestroyNotify parameter. It can’t do any better, since there is currently no way of expressing that the memory management semantics of the data parameter depend on what’s passed to destroy.

Parallelize python loop numpy.searchsorted using cython

I've coded a function using cython containing the following loop. Each row of array A1 is binary searched for all values in array A2. So each loop iteration returns a 2D array of index values. Arrays A1 and A2 enter as function arguments, properly typed.
The array C is pre-allocated at highest indent level as required in cython.
I simplified things a little for this question.

All's fine so far, things compile and run as expected. However, to gain even more speed I want to parallelize the j-loop. First attempt was simply writing

I tried many coding variations such as putting things in a separate nogil_function, assigning the result to an intermediate array and write a nested loop to avoid the assignment to the sliced part of C.

I can't get it to work. Any suggestions on how I can do this?

I'm on windows 7 compiling with msvc. I did specify the /openmp flag, my arrays are of sizes 200*200. So everything seems in order...
I believe that searchsorted releases the GIL itself (see https://github.com/numpy/numpy/blob/e2805398f9a63b825f4a2aab22e9f169ff65aae9/numpy/core/src/multiarray/item_selection.c, line 1664 "NPY_BEGIN_THREADS_DEF").
Therefore, you can do

That temporarily claims back the GIL to do the necessary work on Python objects (which is hopefully quick), and then it should be released again inside searchsorted allowing in the run largely in parallel.
To update I did a quick test of this (A1.shape==(105,100), A2.shape==(302,302), numbers are chosen pretty arbitrarily). For 10 repeats the serial version took 4.5 second, the parallel version took 1.4 seconds (test was run on a 4 core CPU). You don't get the 4x full speed-up, but you get close.
This was compiled as described in the documentation. I suspect if you aren't seeing speed-up then it could be any of: 1) your arrays are small enough that the function-call/numpy checking types and sizes overhead is dominating; 2) You aren't compiling it with OpenMP enabled; or 3) your compiler doesn't support OpenMP.
You have a bit of a catch 22. You need the GIL to call numpy.searchsorted but the GIL prevents any kind of parallel processing. Your best bet is to write your own nogil version of searchsorted:

numpy.searchsorted also has a non trivial amount of overhead, so if N is large it makes sense to use your own searchsorted just to reduce the overhead.

Optimizing a multithreaded numpy array function

Given 2 large arrays of 3D points (I'll call the first "source", and the second "destination"), I needed a function that would return indices from "destination" which matched elements of "source" as its closest, with this limitation: I can only use numpy... So no scipy, pandas, numexpr, cython...
To do this i wrote a function based on the "brute force" answer to this question. I iterate over elements of source, find the closest element from destination and return its index. Due to performance concerns, and again because i can only use numpy, I tried multithreading to speed it up. Here are both threaded and unthreaded functions and how they compare in speed on an 8 core machine.

Ok, I've been reading Maya documentation on python and I came to these conclusions/guesses:
They're probably using CPython inside (several references to that documentation and not any other).
They're not fond of threads (lots of non-thread safe methods)
Since the above, I'd say it's better to avoid threads. Because of the GIL problem, this is a common problem and there are several ways to do the earlier.
Try to build a tool C/C++ extension. Once that is done, use threads in C/C++. Personally, I'd only try SIP to work, and then move on.
Use multiprocessing. Even if your custom python distribution doesn't include it, you can get to a working version since it's all pure python code. multiprocessing is not affected by the GIL since it spawns separate processes.
The above should've worked out for you. If not, try another parallel tool (after some serious praying).
On a side note, if you're using outside modules, be most mindful of trying to match maya's version. This may have been the reason because you couldn't build scipy. Of course, scipy has a huge codebase and the windows platform is not the most resilient to build stuff.

multiple cpu usage when accessing data attached to traited classes

I have an application that uses a number of classes inheriting from HasTraits. Some of these classes manage access to data and others provide functions for analyzing that data. This works wonderfully for a gui -- I can check that the data and analysis code is doing what it should. However, I've noticed that when I use these classes for gui-less computations, all the cpus on the system end up getting used.
Here is a small example that shows the cpu usage:

Question:
My computation is embarrassingly parallel, so it would be great to have the other cpus available to split up the job. Does anyone know what's happening here? A plain python version of this uses 100% on a single cpu.
Is there a way to keep everything local to a single cpu without rewriting all my classes without traits?
Traits is not causing the CPU usage. It's easy to rewrite this bit of code without Traits, and you will see that you get the same pattern of CPU usage (at least, I do).
Instead, what you are probably seeing is the CPU usage of the BLAS library that your build of numpy is linked against. numpy.corrcoeff() calls numpy.cov(), and much of the computation of numpy.cov() is taken up by a numpy.dot() call, which does a matrix-matrix multiplication using BLAS. If it is an optimized BLAS library, then it will usually use non-Python threads internally to split up these computations among your CPUs. You will have to consult the documentation of your optimized BLAS library to find out how to change this.
